Reading up on similar issues on this thread I found a solution that worked.

The problems go away by disabling the Lightweight Solution Load that seems to have been auto-selected to a new option "Let Visual Studio choose what's best for my solution".
Now when loading the solution I only see a few short times the Git instances popup, but no longer during builds.

Here's my spin on the problem. Somehow the MS version of Git is screwing up its indexing of the get repos. I found that if I close everything delete the .vs and .git files in the highest git enabled directory. It went away. It could be that those were just the directories that MS Git was messing up on, but it fixed it. I'm basically saying the .git and .vs that cause problems for others could be in different directories.
